I have some knee and low back issues, for which I have had physical therapy. That being said, I tend to reach for stretch workouts that are similar to my assigned p.t. stretches. Three that I really like are: Chantal Donnelly's Strong Knees (there's a strength segment and a stretch segment and both are really good. I can't remember how long the stretch is, but I believe it clocks in at about 15-20 minutes), Yoga to Go - Back to Health (20 minutes), and Jessica Smith's Yoga Stretch (the easy stretch session - 30 minutes).

Is there much difference between Jessica’s Gentle Yoga and her Gentle Yoga Stretch?

Slim & Limber is a favorite of mine.
I also love all three 10 minute segments from Tamilee's stretching dvd.

These are some of my favorites as well.

I also like:

The 10 minute stretch on Denise Austin's Blast Away the Pounds Indoor Walk

The ending stretch for Men's Health Blast Off Belly Fat the Strength Workout

Jane Fonda's Lite Aerobics and Stress Relief has an amazing 20 minute-ish stretch that is similar to SI6 slim&limber

Get Moving! Walking for Weight Loss with Madeleine Lewis has a really nice ten minute stretch segment.

*Adore* this stretch. Also like her Flexibility from the Peak 10 set. Very similar.

I like the Michelle Dozois as mentioned above.

The band stretch from Cathe's Stretch DVD.

Amy Bento's stretches from her Abs & Stretch DVD.

Basically any Suzanne Bowen - her stretches are so good. Her Release on the Barre Amped Strengthen and Stretch DVD is fabulous.

I second Lanette’s opinion. Stretching on the water is my all time favorite. The stretches at the end of super callanetics are also great but may not be good for someone with knee or back issues. Debbie Siebers slim series express cool it off is very good as well.
